Automatic shifter housing to floor bolts?

Hi all,
I have a question about what type of bolts are the correct Assembly line, on the automatic shifter housing to floor. I saw two cars and they have two different types of bolts.

These bolts are documented in the "1967 Mustang Chassis Assembly Manual" (AM0020) pg 24, as well as in the "Mustang Hardware Spreadsheet, 67-68", in file "MHW67-68AP06.xsls" (by "application" - it's use).

The top bolts are typically what you see. It seems like I may have seen the Phillips head bolts on an early car.
