As expected I have the 2 rubber bump stops on each of the rear chassis rails above the rear axle, and the single bump stop on top of the diff centre, above the pinion casting. However I noticed some cars with another bump stop bolted under the floor pans / transition panel. And it is listed as a part for Mustangs of my year, but I cannot recall seeing one on mine. Should it have that too?

No you should not have the extra bump stop on your 68 S code.The one on the pinion shield in your case took the place of the one mounted in the floor of the transition panel. The floor bumper was for a different engine rear end combination.
